I think the Ministry of Defense could specifically deal with non-Earth based threats, such as LIF and aliens. Perhaps they could even go after powerful non-human rebel characters, such as demons that don't originate on Earth, and be sort of like a toned down, Red Infinity operated version of LIF. That way, they do stuff that the other Ministries don't deal with. LIF is the top of RI's threat list anyway, so having an entire ministry that focuses more on LIF would be useful.

That probably wouldn't actually make a difference to Red Infinity.
I think the RI people are smart enough to know that the alliance with LIF isn't going to last, and when it collapses, RI plans to be ready.

The LIF agreed to a non-aggression pact.
Both RI and the LIF know it's a silk wall to stop bullets. Sooner or later operatives from one side or the other are going to shatter the agreement.
The LIF knows RI has no intention of going to any great means to keep the agreement.
All the RI gains from the agreement is the LIF's word that they will not harm RI operatives. If RI broke the agreement, the LIF could attack their operatives. This would be, at most, an annoyance resulting in the need to find new supernatural agents. While annoying, it does not directly effect RI's control of the world.
Basically, they have agreed not to waste time on each other. But as soon as the LIF shows enough muscles to result in a threat, even a tiny one, RI will not wait to crush them, agreement or no, and the LIF knows it.
Neither one trusts the other and both should be making ready for renewed hostilities. The LIF is, so should RI.

Ok, now that positions have been updated, allow me to state the goals and definitions of eache rank.
LIF Researcher:
The LIF Researchers gather information on LIF members, goals, plans and bases. It is their ultimate goal to obtain enough information on them, their weapons and strategies, that their threat is minimized and ultimately crushed. Recon only at this point and time.
Extra Terrestrial Investagator:
Dedicated to the research of extra terrestrial life forms and determining just how dangerous these alien beings can be. What threat their technology, or they as a people, pose to Red Infinity's rule of earth. Recon only.
Paranormal Defense Core:
The Paranormal Defense Core is similar to the Extra Terrestrial Investigators in the sense that they determine the threat posed by ghosts, demons and other unexplained phenomena. It is their goal to find and capture/kill any paranormal specimen they may find. Assasinations, Recon and Paranormal Experiments.
Paranormal Investigator:
Paranormal Investigators compile research and information on the paranormal happenings of the world. If a ghost is sighted, a crop circle reported or a demon slain; they're the ones at the scene of the crime. Similar to the 20th century's "Men In Black". Recon, Cover-ups and Assassinations.
Deep Space Exploration Squad:
The Deep Space Exploration Squad searches through space, looking for Black Holes or Super Novas that we should worry about. They also search for planets that will support life in the event of an evacuation of the planet. Recon only.
Earth-Bound Threats Core:
Their goal is to monitor possible earth-bound threats such as comets, meteors, asteroids, rocket ships or atomic monsters named Godzilla. Joking about the Godzilla thing... or am I? Recon, expeditions and prevention missions.

Looks great, except I am going to have to ask you to nix the planetary defence league, and consolidate the corps that do more specific versions of what the larger ones do. Most Ministries only end up getting five or six employees, tops.
